We have build in a bunch of stuff so you can work with on big file, but still make changes on a per track basis (PTA, per track automation). Also ZAG helps you automatically adjust the gain of each channel on a per track basis.
The work flow is like this:
Load album long file into the audio player, load the cue file into tracktime then paste the results into ZAG (next version of ZAG you will be able to paste the cue file itself into ZAG).
For PTA, make a preset, in each group of spec that you will be adjusting controls on a per track basis.
Once you are happy with all your tracks you remove the audio device from the layout, go into off line mode, set ZAG for measure levels, and let the whole album run through. Then switch ZAG to apply gains, set up the recorder to record, and run through the whole album again.
That's the high level with with a lot a details left out.
